Would devices from the game series retain there abilities?
Like for example, Snake doesn't need that eye patch in my avatar it just functions as night vision and binoculars in its game.

Yes, it would be kept.

What would you do with characters like Ganondorf or Link for example? Ganondorf is the same character in every game but each game gives a vastly different design and Link is a different character in almost every game due to being part of a reincarnation cycle in the Legend of Zelda's universe.

For characters like Ganondorf, a new design would be considered a character upgrade and will resemble the design of the most recent game they were in. Characters like Link would be considered different versions of him and exist separately.

Do the characters have to be different from themselves in the games, if they're like actors?

Yes, they are actors. I felt like there was something I should have specified. Just edit the history for Peach's section and you will still be approved.

Gotcha. Snake pointed this out to me. I'll just say...this is her game history, then add a little more about her or something? x.x

I guess, but that is entirely up to you.

Quick question.
When you mentioned that you could not just slap a name and personality on a Pokemon Trainer or Pokemon, is this specifically for those who don't have names, like the man who gives you your first potion in Ruby and Sapphire, or does this include trainers like Youngster Joey?

Yes, exactly.

... Exactly what? There were two options, not one explanation.

I believe she meant that it's the same for both - but I'll let her clarify that one for sure.

Yes, let me clarify. I'm not exactly nitpicky when it comes to specifics. Characters with names and personalities wouldn't be considered OCs, while the player trainer and their/or wild pokemon would be OCs and you could make your own character out of them. Is that the answer you were looking for?
